GST Annual Return Reconciliation & GSTR-9/9C Compliance Checklist

GST annual return reconciliation involves matching sales ledgers with GSTR-1 and GSTR-3B, performing a three-way ITC match against GSTR-2B, and filing GSTR-9/9C.

GST Annual Return Reconciliation &

GSTR-9 / GSTR-9C Compliance Checklist

Based on Section 44, CGST Act 2017 and Rule 80 (GSTR-9C threshold: aggregate turnover > ₹5 crore, self-certified)

1. Applicability & Preliminary Checks

•  Confirm whether GSTR-9 is applicable for the financial year (check for any turnover-based exemption notified for that specific year — don't assume last year's exemption carries forward)

•  Confirm whether GSTR-9C is applicable — verify aggregate turnover across the PAN against the ₹5 crore threshold

•  Ensure all periodic GSTR-1/IFF and GSTR-3B returns for the year are filed (portal builds GSTR-9 data from these)

•  Note the due date — generally 31 December following the financial year end, subject to notified extensions

2. Turnover Reconciliation

•  Reconcile sales ledger turnover with GSTR-1 outward supplies (including amendments, debit/credit notes)

•  Reconcile GSTR-1 taxable turnover/liability with GSTR-3B liability discharged

•  Reconcile GST turnover with Profit & Loss Account / trial balance / audited financials; document every reconciling item (advances, unbilled revenue, branch transfers, sales returns, deemed supplies, period mismatches)

•  Verify B2B transactions: GSTIN, taxable value, place of supply, tax rate, tax amount

•  Review B2C transactions for correct classification

•  Reconcile exports/zero-rated supplies: invoices, shipping bills, LUT/Bond, forex receipts, refunds

•  Verify SEZ supplies and supporting zero-rating documentation

•  Separately reconcile exempt, nil-rated and non-GST turnover (don't club with taxable turnover)

3. Input Tax Credit (ITC) Reconciliation

•  Perform a three-way reconciliation: purchase register, GSTR-2B, and ITC claimed in GSTR-3B (Table 8A of GSTR-9 is GSTR-2B based from FY 2023-24 onward)

•  Identify and exclude ineligible/blocked ITC

•  Check ITC was claimed within the statutory time limit (Section 16(4) — cut-off tied to 30 November following the FY, subject to conditions)

•  Review ITC reversals (non-payment to vendor beyond time limit, exempt supplies, common credit rules) and any subsequent eligible reclaims

•  Reconcile imports of goods with Bills of Entry; verify import of services and related RCM liability

4. Reverse Charge Mechanism (RCM)

•  Review legal/professional expenses, import of services, specified transport, and other RCM-liable categories

•  Confirm RCM liability was correctly self-invoiced and discharged

•  Independently verify ITC eligibility on RCM payments (payment of RCM tax doesn't automatically make the credit eligible)

5. Credit/Debit Notes & Subsequent-Year Adjustments

•  Ensure all credit/debit notes issued or received during the year are reflected correctly in returns and books

•  Review transactions relating to this FY but reported/amended in returns of the following FY (GSTR-9 has dedicated tables for this)

6. Tax Payment, Liability & Refunds

•  Match CGST/SGST/UTGST/IGST/Cess liability with amounts paid via cash and credit ledgers

•  If reconciliation reveals short-paid tax or other additional liability, compute tax + interest and discharge via the correct mechanism (Form DRC-03, where applicable)

•  Reconcile refund applications — sanctioned, rejected, and pending — with amounts disclosed in the annual return

•  Note any GST demand orders, notices, or adjudication proceedings needing disclosure

7. HSN / Document / E-Compliance Checks

•  Prepare HSN-wise (or SAC-wise) turnover and tax directly from the accounting/ERP system for Table 17

•  Reconcile tax invoices, bills of supply, debit/credit notes, receipt vouchers, and cancelled documents by series

•  E-commerce sellers: reconcile platform statements, TCS records, and returns

•  Reconcile e-invoice (IRP) data with sales register and returns, including cancellations/amendments

•  For goods-heavy businesses: reconcile e-way bill records with invoices and reported turnover

8. GSTR-9C (if turnover > ₹5 crore)

•  Reconcile turnover, taxable turnover, tax liability and ITC between GST records and audited financial statements

•  Prepare written explanations for every significant difference

•  Remember: where GSTR-9C applies, annual-return compliance is complete only once both GSTR-9 and GSTR-9C are filed

9. Final Review Before Filing

•  Download/preview the draft GSTR-9 (PDF/Excel) on the portal and circulate internally

•  Review any auto-populated vs. system-computed differences the portal flags (from FY 2024-25 onward)

•  Obtain management sign-off on major differences, voluntary tax payments, ITC reversals, and GSTR-9C figures

•  Confirm the authorised signatory and DSC/EVC mechanism are ready

•  Do a final complete verification — GSTR-9 cannot be revised once filed

•  Archive all reconciliation sheets, ledgers, invoices, tax-payment proof and explanations for future scrutiny

Common Mistakes to Avoid

•  Starting GSTR-9 straight from portal data without reconciling books first

•  Ignoring credit notes or excess ITC claims

•  Misclassifying exempt supplies

•  Missing RCM transactions

•  Incorrect HSN classification

•  Not accounting for subsequent-year amendments

•  Incomplete reconciliation across multiple GSTINs under the same PAN

•  Filing GSTR-9 first and investigating differences afterward (reconciliation must come before filing)
